Turns out the icons were restored the next time I booted the system, so I didn't have to / get to try Jeff's solution.

I forgot my laptop with battery issues was unplugged, so it had an uncontrolled shut down when the minimal battery charge died. Was mostly idle at the time. Rebooted with power, but now most of the Run Everything icons have swapped to something that looks like a terminal prompt (white $> on black background).

Any easy way to "kick" Run Everything to restore the usual icons?

A big thank you to everyone who contributes to Bodhi Linux

Try deleting the directory ~/.cache/efreet

And then restarting Moksha.
